Plot
The episode starts with Molly greeting the audience. She hears a level crossing as she goes over it and notices that Gil is pretending to be a train, whistling and chuffing with Bubble Puppy and some fish. Gil stops by Molly and wheezes and whistles, "Woo-woo! It's time for Bubble Guppies!"
Molly, Gil, and Bubble Puppy were on their way to school when they heard and saw a train. They went over to the station and heard a conductor say, “All aboard!” before getting on the train, which then departed.
Then, Molly, Gil, and Bubble Puppy saw a steam train. The engineer was cleaning the train when they arrived. The engineer said his train was named Ol' Number 9 and that he had driven her for a long time, explaining that she was 100 years old. Molly liked Ol' Number 9 and said that she looked neat.
The engineer then accidentally knocked the whistle off after explaining that steam trains aren't made anymore. He also explained that the whistle is the part that goes, “Choo-choo!” and that he needed it for the Triple Track Train Race. Then, the number plate fell off. Pretty soon, engineer then became Molly, Gil, and Bubble Puppy’s new friend.
As Molly, Gil, and Bubble Puppy left, Gil said goodbye to Ol' Number 9, and the engineer blew her whistle, which went, “Woo-woo!” Molly and Gil did the same and went, “Woo-woo!” as they chugged all the way to school.
When they arrived, Molly and Gil chugged and whistled, “Woo-woo!” The others laughed. Molly and Gil told Goby, Deema, Oona, Nonny, and Mr. Grouper all about Ol’ Number 9, how the engineer blew the whistle, and how Molly and Gil went, “Woo-woo!” Oona wondered what an engineer meant. Nonny explained that an engineer is the person who drives the train.
Mr. Grouper likes trains and thinks they are a great way to travel. They started to think about trains and how they get from one place to another by riding along tracks, stopping to pick people up at the station, and how the engineer makes the train go, “Woo-woo!,” when blowing the whistle. Then they all sing "Take Me Away on a Train."
Deema begins acting as a conductor and handing out train tickets. Oona needs a ticket to a place with plenty of snow because she is traveling to the mountains, while Gil is heading to the beach to surf. Mr. Grouper is also going to the beach, but he has just missed the train. Deema then announces it is time for lunch! Nonny makes a lunch-themed joke, saying he is eating "trackaroni and cheese."
Meanwhile, Molly explains how trains work to the viewers. The "Gil Express" is actually made up of little fish. Gil tells them to say "Woo-woo!", but they make car sounds instead and swim away, leading Gil to chase after them.
Back in the classroom, the guppies play trains. Deema waits for the express train, which is played by Oona. Molly acts as the engine, Gil is the train car, and Goby serves as the caboose. Later, they go outside to play, where Molly and Deema pretend to be engineers driving trains in Peru as Goby narrates their story.
Once upon a time in the country of Peru, there were two freight train engineers, Molly and Deema, who were preparing to deliver some very important cargo: baby llamas. Molly explain that they need to take the baby llamas to their mothers who are waiting on top of the mountain, Machu Picchu.
Deema started to worry, muttering about the "Machu Picchu Choo Choo." She then admitted she'd made the name up. And so, they boarded their train and set off for the mountain. Suddenly, they heard a "Machu-Pichu!" sound. It was him! Molly looked at Deema and said, "I thought you said you made that up!" Deema simply just shrugged, as if to say, "I don't know!" They quickly escaped into the jungle, but Deema pointed out that the jungle tracks weren't finished yet. "But we don't have a choice!" Molly exclaimed. However, their journey was stopped by a missing section of track. With a little help, they reconnected the track and continued their journey to Machu Picchu.
Suddenly, they heard the Machu Picchu Choo Choo again. They quickly switched tracks, but the Machu Picchu Choo Choo relentlessly chased them until they finally reached Machu Picchu. Just as they arrived, he stopped. Molly and Deema started to slow down, realizing the mountain is too steep and their train doesn't have enough power. They started sliding back down, managing to slow themselves to prevent a crash. Just then, the Machu Picchu Choo Choo honked its horn so loudly that the baby llamas got really scared they burst into tears.
"Great…" Deema exclaimed, having had enough of this. She then stepped out of the train and showed the Machu Picchu Choo Choo the crying llamas. And he started to cry too, saying that he didn't mean to scare anyone and explains that he only wants to help them get up the mountain. The girls gladly accepted his assistance, and with his help, they finally made it to the top, returning the baby llamas to their mamas. Everyone lived happily ever after.
After that, they went back inside and Goby, Deema, and Gil do the train dance.
After the dance, Molly sees the Gil express and Gil trying to teach the little fish how to be a train. As as they were about to whistle, Bubble Puppy barked, causing them to start barking like dogs.
The guppies head to the race and they see the 3 trains: the Super Liner, Mighty Miss, and Ol’ Number 9 and they start to race and the Super Liner is heading to the desert and Mighty Miss up the mountain and Ol’ Number 9 through a tunnel and the audience waited to the trains and Ol’ Number 9 came out of the tunnel and the whistle fell out and suddenly some cows were on the track and Ol’ Number 9 applied her brakes and stopped just in time and had trouble but she doesn't have a whistle and Gil hears the other two trains and Bubble Puppy gets the whistle. As the Super Liner and Mighty Miss got nearer and nearer, the engineer managed to screw the whistle back on and Molly blows it loudly and the cows got off of the track and the track was cleared and Ol’ Number 9 was heading to the finish line and she won.
Gil gets his express and to have a final whistle but suddenly a cow moos to him and Molly laughs as the episode ends.
